Some programs ignore it; we make sure we honor the EXIF data, so it's possibly why your images are coming in flipped and mirrored. I believe you can get info on the image to check the EXIF data - just look for "orientation." You can then either choose to modify or strip your image of EXIF data to get it to import correctly.
